We are receiving email alert "Connection to Azure Active Directory failed due to authentication failure." but this clears in due course without any intervention. Does anyone know why this might happen please?

Check the Authentication Agent event logs on the server and they should give you the information that you need to resolve this issue. 

Open up the Event Viewer application and check under

Application and Service Logs\Microsoft\AzureAdConnect\AuthenticationAgent\Admin

You can also look for detailed trace logs under

%ProgramData%\Microsoft\Azure AD Connect Authentication Agent\Trace\.

These logs will give specific reasons why an authentication failed. There could be a connectivity, firewall, or policy condition that is causing the authentication to work in some cases and not in others.
