I have to app services. One runs on the root domain and the other on a subdomain. This should be a simple solution for a wildcard ssl. It seems that Azure only allows one service to use the certificate because you assign the binding at the app service level not at the dns service level.

Have you followed the process outlined Here? It allows you to bind a custom certificate to your app service. For a single wildcard certificate, you will also need to Map the existing custom domain as well, and use CNAME records for your subdomains.
