I do a simple a simple "SELECT a,b,c from MyTable" with a few thousands rows, from a Azure SQL Server table and pump it into Azure Data Warehouse.

Are you trying to follow a doc that we can check out to narrow down the issue? Have you tried it with a table with lesser number of rows?

Also, can you make sure that the Linked Services corresponding to both your data source and sink are fine. You can do test this out by using "Test Connection" in the Linked Services.
