Our system runs as a Azure Web App for containers and we use slots for switching between pre-prod and prod environment,

Hi Ralsing, when did you start seeing this issue? Do you have sticky settings for your slot? You should experience zero down time when swapping but since its taking a while you can get information on the swap operation in the activity log. A swap operation appears in the log query as "Swap Web App Slots'. You can expand it and select one of the sub operations or errors to see the details.
