I have a HP Pavilion that is running Windows 8.1. I dropped the computer and the hard drive came unplugged (I opened up the computer and fixed this issue).

Now when I normally boot the computer, my files don't immediately appear in the file explorer, but I have been able to locate them after some searching through the program files. However, when I boot the computer into safemode, these files appear as they should (i.e. downloads are in the downloads folder, all apps are on the start menu, etc).

I believe the problem is either with the User Permissions(I have allowed full access for my User/admin account already) or the boot setup.
