2 years ago my Website was moved to a server without the Frontpage extensions. I got a server timed out message at least one time out of 2 when trying to publish my Website.

Now with Expression Web 4, I was hoping to solve my problem. Unfortunately, I got a message "Can't connect to www.... on port 21" about 1 time out of 2 when I try to publish my Website. I searched this forum for a solution. EW4 is checked in my firewall setting (I use the one that come with Windows 7). I also tried to enable or disable the ftp passive mode. But I still have the problem. Is it because my Website have a lot of files?

Hmm, that "No Web on Port 21... " message is a now-classic indicator of passive/active mode mismatch. I haven't run into the problem in a long time (2+ years), but one thing that was required to solve it for me when I did was to change the setting in Internet Explorer (Tools|Internet Options|Advanced|Browsing section) in addition to changing the setting in EW.

That was with IE7 on XP Pro at the time, so I don't know whether it would even be applicable for you, but you can always try mucking about with different settings combinations in EW and IE to see what effect it has. Good luck!
