Dear friend,

I think Microsoft Store is the available way to programmatically check for package updates for UWP headed app, and download and install the updated packages. 

For mare information, please refer to this doc:

https://docs.microsoft.com/en-us/windows/uwp/packaging/self-install-package-updates

Note: there is no support for Microsoft Store Client in IoT Core, i.e. you cannot browse and install applications from an IoT Core device and all required apps must be preinstalled or installed via other means such as OMA-DM/Azure DM.
