When we setup our Team Server account and checked our solution in, it created a different file/folder structure than what we have in our workspace. There are new folders created on the Team Server side such as Tests.Web and Web.AcceptanceTests that don't exist in our workspace solution. Also, certain files are moved around. For example, all the files I had in the "Solution Items" folder now appear in the root directory on the Team Server side:

As I known, the Solution Explorer will not show all the files in the solution by default, please check if you could find Tests.Web and Web.AcceptanceTests in the source control explorer. And the structure in the web access should be the same as in the Source Control Explorer not Solution Explorer. So you should compare the files and contents in Source Control Explorer with web access.
