For some reason when I log out of Communicator and log in with my own client, I am always showing up as offline even though I am setting my availability to Available. When I am logged into Communicator then I can change my availability without a problem. Am I doing something wrong, shouldn't I be able to set that when logged out of the Communicator client?

Which API are you using to publish presence and what are you publishing?  You need to publish the appropriate data to the appropriate container in order to have your presence show up in other clients.
