I am using BizTalk 2010. I need to take the backup of input files processed in admin console.

If sufficient, just use the out-of-the-box Tracking features in BizTalk.

Enable Tracking on your Receive Port ("Request Message Before Port Processing" for the original message and "Request Message After Port Processing" for tracking the message after the Pipeline and Map on the Receive side).

When Tracking is enabled you can find the message in the Group Hub.

Backup transport has nothing to do with a backup of your Messages. It is more like an alternative Location if the primary fails.
