I'm wanting to track red, green and blue markers with Kinect. I already have code and software to do it with one Kinect however I am looking to move on to using multiple Kinects.

The Kinect SDK does not provide anything that would assist with that.

You will need to first calibrate the sensors and create your own global coordinate system on how the 2 sensors are setup. From there, based on the camera angle/position you need to come up with mapping functions that can map a point from one camera space coordinate system to the other. You may want to do research into coordinate mapping between difference camera coordinates for 3D games.
