i use EES to create picture in picture file, two source files's  Resolution are 1024*768 and the two files's length are 44 minutes, when i encode using 1024*768 resolution ,it will need 2 hours and 30 minutes to finish.

It really depends on what format, size, and bitrate you are encoding to. If you reduced the bitrate and size you could decrease that time. If you have a graphics card that supports cuda you could also use GPU accelerated encoding. Also, if you are doing picture in picture, you could pre-encode the video that is going to be the video overlay to a much smaller size. This would decrease the encoding amount as well.
