ABzzz, you don't mention the version of Project Server you are using. In Project 2007, the answer is no - you can't have one project workspace both being identified as THE workspace for two different published projects. Instead you might consider having the two workspaces for the two different projects as sub-workspaces under a master project workspace - this makes the navigation between the workspaces easy. Or you could put a link from one to the other on each of the workspaces. Or you could combine the projects.
