The bottom line is probably how much functional overlap there is between the groups you're considering for separate instances. If you have the need to share resources or portfolio management across groups, you're looking at a single instance. If you have multiple PMOs requiring separated administration permissions, you're looking at multiple instances. Of course, Project Server 2010 has the enterprise department code which means you can have different defaults, fields, templates, etc. for different groups within the same instance.
