For example, some Stories were entered as NEW in my project Area for the iteration March. However they need to be in a different iteration within the same Area.  I have added them to the different iteration but they remain in the Backlog/Board of the main Area.  This makes it look like there are more Stories in this Iteration/Area than there should be (because many are now duplicated in different iterations).  How do I remove them from my Board so that they will remain in the NEW iteration but not continue to show up in the main Area Board?

Thank you for posting here.

No, the Backlog Board is used to show all the User Stories in the area, it have nothing to do with the iteration, unless you moved it to other area, then it will not show in this area board. If you want to see the work items in each iteration, you should go to the board in the sprint rather than in the Backlog Board from main area. Or as a workaround, you could add the IterationPath filed to the board, then you could see the iteration path of each work item in the area board:
