I am working on several applications that use WPF to generate animated visualizations. I can output these from WPF as Image Sequences very easilly but it would be great if I could, in an integrated workflow, take those image sequences and use them as source for an encoded video. Is there a way of doing this with Expression Encoder?

It can be done but isn't very user friendly.  We require the main file to be an audio or video file.  You can then add images as other source files.  You can also use a 3rd party tool like AviSynth that can represent a series of files as a single file to apps like Expression Encoder.

Another option is EE supports XAML files for overlay and clips.  It only supports loose XAML and not compiled apps so depending on how you generation app works you may be able to just pass the XAML to EE to get the same behavior.
