I recently created a subdomain. If you are typing "sub.domain.com" as the hyperlink text, that is not a fully qualified link. When a URL is not fully qualified, I believe Expression Web interprets it as a relative URL, which means relative to your current page, which sits in "http://www.domain.com".

Try adding the "http://" to your subdomain URLs when you type them, to get EW to stop interpreting the URL as relative.
