I am trying to figure out a way to resolve a URL that is being truncated on click after a question mark (?) that only happens when the web page is published, but not when it is in saved/checked in. The URL is displayed through a Summary List of Links web part.

Actual URL: https://<server name>/navigator/?desktop=prod

Truncated URL:  https://<server name>/navigator/

I have tried replacing the question mark with the acsii equivalent but it doesn't resolve the issue. Any suggestions for how the URL can be modified or displayed using javascript?

it may be so that url is truncated by alternate access mapping, i.e. you have similar issue as described here: Summary Link Web Part and absolute URL. Try the following workaround: add such problematic urls (which should have mandatory query string part) via Content editor web part which can be located under Summary links web part and see will links still be modified.
