we have SharePoint Farm with 4 servers, 2 WFE, 2APP.

On second app server, Timer instance was got disabled, I am not sure when it was disabled and why.

I found one article stating that upgrade activity might cause this.

Take a look at the System log in Windows EventViewer (eventvwr from the command line).
You should see entries with source as 'Service Control Manager'
