I have created an isolated shell for a custom project that I have and I can not figure out why the exclude from project menu option is not showing up on the pop up menu of an item.  it works just fine, when I use the exp enviroment.

My guess is that the command in question was not registered by any of the packages installed with the shell. In the package that implements your project type, you'll want register the command in the .VSCT file, using the UsedCommand Element.
