I was getting a timeout on a query so I went to set the timeout to zero via sp_configure. And got this error: 

Failed to execute query. Error: Could not find stored procedure 'sp_configure'.

I really hope I don't have to rebuild the database. Is there any way to fix it?

Are you using the Azure SQL Database service? The stored procedure sp_configure is not available with this deployment option.
