I'm trying to trigger 34 separate VM calls to Stop-AzureRmVm so I can monitor status of each VM in a 3rd party app via threaded tasks. 18 of the PowerShell calls consistently timeout which means 16 consistently make it through. Is there an upper limit of 16 and if so, is it based on user, resource group or something else?

There is no such limitations on number of PowerShell cmdlets that can be executed at once on Azure/Azure Automation.

As you say, "monitoring using third-party application", I would suggest you to check with third-party application provider regarding any limitation on monitoring.
