Testflight is NOT an option for me. I don't want to maintain hundreds of UDIDs. And it would be a clear abuse of Apple's rules regarding the usage of the free devices. Your client will clearly need to create a (company) Developer account. They can then add you as a team member, and you can request a certificate for yourself for that team. They will have to approve it through the Provisioning Portal. With that certificate and appropriate provisioning profiles created with the certificate, you should be able to build and sign the app.

Now, here's the part I am not certain will work, but it's worth a try. Provide to them the IPA that was built with a distribution profile and that was signed with the certificate you got as a member of their team. Then their Agent should (might?) be able to upload the IPA using something like Application Loader. The IPA should be perfectly valid, having been built and signed with resources generated from the client's provisioning portal... I think.
