In regards to using the Mobile Apps SDK with a Web App Service, yes I do believe that should be fine. Please note that a mobile app is built off a web app so they share many of the same components. In fact, new (web) app services contain not only the basic features but also the mobile and api blades, all in one app now (minus the quick start files).
