we've set up user provisioning from Azure AD to Atlassian Cloud according to docs.microsoft.com/en-us/azure/active-directory/saas-apps/atlassian-cloud-provisioning-tutorial. That worked successfully.

But our users sometimes have multiple email addresses from different domains. And to me it looks random which mail address is provided to Atlassian for each user. Is there a ways to control which mail address from which domain is used?

In this case the primary SMTP address gets chosen, since the email address is copied from the attribute mail which is written by exchange online systems and is the primary SMTP address value set in proxyaddresses attribute of the user in case you are using Office365 for emails. 

So for users with multiple email addresses , the primary email address would be the one which would be sent to Atlassian. At this point I don't think we have a way to select specific email address for each user. Once you verify all the domain suffixes your users use within your azure AD tenant where you added Atlassian , then you can accordingly setup the primary SMTP mail attribute for the user as desired . This should suffice your needs. But automating this through attribute mapping would need to be tested. At this point , I am not sure if it can be done.
