Once, if you have registered the server and then add the server endpoint, path in the file sync group. Then the folders or files which contain in the path can be synced to Azure file share and you can’t use the same server in the same sync group to register again and to configure different path. You can create the same multiple folders in the path which you have given while adding server endpoint in the file sync group.

You can create another file share and sync group and give the path of your requirement and then register the same server as shown below.
