According to above article, there is limit of number of clouds and logical network per VMM server. does that means if you are reaching that capacity, you will have to deploy a new set of VMM and SPF?

Yes, that limit will be hit from VMM. If there are any ways to bypass that limit, you might want to ask in the VMM forums.
