Im splitting everything up into Resource Groups but I the realised that if you want to split databases into their resource groups relating to Project, each resource group needs its own Azure SQL Server.

Is this the correct way to do this? Surely this will up the Azure costs because each server will cost money?

Database and server must be in the same resource group. When you move a SQL server, all its databases are also moved. This behavior applies to Azure SQL Database and Azure SQL Data Warehouse databases.
