Make sure that you are running the Command Prompt under Elevated Mode. You should be able to Stop the Service. However, if required you can isolate the process by making Windows Update Service isolated rather than having it shared under Svchost by running SC config wuauserv type= own. Then, stop the Service by running net stop wuauserv. You can change it back to run under Shared Process by running SC config wuauserv type= share.
