I am looking to build a online store with commerce server 2009 and sharepoint 2010. Since the CMS part will be stored in the sharepoint database, I want to store all order details in a different database which I can query and modify directly.

Commerce Server will create the databases. You can, for example, add an extra table to these databases you wish, SharePoint is much more strict about not changing the Database schema. But make sure you follow the documentation on extending the order system if you are adding for example a strongly typed property to the order.

Generally if you are doing a project with Commerce Server you should get professional training or have someone on board who has done it before.
