What limitations are there for using BizTalk 2010 Enterprise Edition with SQL Server 2008 Standard Edition in an active/active cluster? The two things I'm aware of are:

1) Not BAM real-time aggregations - I'm OK with this.

2) Doc says "using named instances of SQL Server 2008 R2/2008 SP1 Analysis Services is not supported" - Does this affect my ability to use the base BAM functionality with scheduled aggreations in an active/active environment?

SQL Server Standard can be used to build a 2-node only cluster. It doesn't make any difference if you have activer/passive or active/active.

Select the default instance when installing and configuring.

The Windows 2008 R2 Server where the nodes reside must be Enterprise.

There should be no effect on BAM functionality.
