Our organization is currently using the on premise version of TFS (2015, update 3) but recently setup a VSTS environment and have questions regarding if/how we should migrate our current project?  Are migrations only done at the database level or can this be done by Project Collection...or even at the Project Level?  I am the ScrumMaster for our organization and would prefer it if I didn't have to start our projects from scratch but am concerned with what we might lose if we went with the migration route?  We have added several states, customized the workflow, and added many field rules within the Feature, PBI, & Bug templates...will these come over with the migration or get lost?

You need to import the TFS database to VSTS and configure like the above link. The custom of workitems or work item are also stored in database, so it think you will not lost them during the migration. You could try to do a migration and keep the TFS in use at the same time, it will not affect the use of TFS.

Note: Please keep a backup of all the TFS databased before do the migration.
