is there any possibility, to inherit permission for each folder within a new library based on a library which i saved before as a template.

e.g : i created a library document which contain many folder and sub folder, each one of them has a specific premission, then when i saved it as a template and i creat a new one which based on it , this new document library does not inherit the permission that i saved

There is no OTB functionality to apply the custom permission to your document folders.
You can also provision the document library based  predefined hierarchies and then apply the custom permission level to it.
