First of all ,I am using Microsoft commerce server 2009 vpc.

 , now from admin site I had created two subsites( or can i call this two shops?) and linking these two with same database .everything is working fine except one.

Not able to understand your question. Does your question is to have site actions to the subsite under extended site then, you don't get site actions for that as subsites will take same behaviour of the parent.
