What custom domain do you refer? I think you could add whatever domain you want in the <AppDomain>

I think you want to edit the appdomain after loading the add-in. It is impossible because Office loads the add-in after reading manifest. Since you have published it to app store, to edit the appdomain, we just need to republish the updated manifest.
