Hello,
I've successfully deployed a release build of my app to a Raspeberry Pi 2 running Windows IoT from Visual Studio. But I'm having trouble getting it setup as a start up app.
The app isn't listed when using
IotStartup list
and when I try to add it using
IotStartup add headed MyAppName
I get a warning that says "Warning:No headed application was added to startup".
The app is running on the RP2 and shows up in the tlist as MyAppName.exe.
What am I missing?

I had hoped that this might be a quick or easy answer, but unfortunately I’ve not been able to find a way to get this to work reliably after trying for a while now.
Part of this I believe I can help answer for you, but getting IoTstartup to actually register the app as a ‘Startup’ app is a question I’m still investigating.
If you look towards the end of the FAQ page it mentions that some Universal apps in C#/ VB are not able to be set as the startup app. The work-around they offer is simply to change from ‘Debug’ to ‘Release’ for build type:
My C#/VB UWP App successfully builds, deploys and launches using Visual Studio, but when I use iotstartup.exe to make my App the 'Startup App' all I see is the splash screen. How do I resolve this?
There is a known issue being actively investigated that occurs with C#/VB Apps as the 'Startup App'. This can be worked around by changing your App's configuration to Release (rather than Debug) and redeploying to your device. Note that another workaround is to use C++ rather than C#/VB.
I can verify that on some samples if I built as ‘Debug’ I wasn’t seeing them on the device when I performed iotstartup list, but once I deployed with ‘release’ I did see them.
Now, the other part of then setting that application as the ‘startup’ app is something I’ve been trying and not having much luck on just yet. I’ve tried a number of variations of the command listed for iotstartup presented here without any success:
