I have a ASP.Net application and have to setup two sites which should have own web.config separately with same structure but with different appsetting values.

And both site will use single code base. Because i don't want to keep two code base for maintenance purpose. Deployment should be at single location of DDLs.

Please advise how to achieve it.

That's down to you - you need to maintain two copies of separate web.config and load the appropriate one to the appropriate site. That's a management / configuration issue, not something that can be solved with software, or development generally.

The only way software could help is if you wrote an app to deploy the site via FTP and include the correct Web.Config file with that deployment. But ... that's rather overkill for a simple configuration issue!

Chances are good having a single code base for two different sites isn't going to be allowed, or you're going to have to talk to them to specially set it up IF it is supported.
