I have a custom list, in which I need to add a choice field ( dropdown type ). The Problem is the choice values are more than 5000.

First I want to confirm that how many rows of data do you need to use in the column, 1000 or 5000? Also I assume you are using SharePoint 2010. Please set me right if that is not your scenario.

A Choice column's values are stored as concatenated text. The total limit for this is 255 characters, so if you have 50 choices, each one can only be 4-characters long on average (a semicolon is used to separate each value in the concatenation). As you have large amount of choices, it appears to me a lookup column will be a better choice.

Create a new list containing all the needed choices and use a lookup column to search for values in that list. If you have 1000 rows of choices, then that is all you need to do. If you have over 5000 choices, you need to change  the list view threshold to a number larger than your choices, or the column will not show properly.
