We have a document library that is set to open documents in a browser because we are having issues with it opening word documents in the client application. However, now we are seeing that the pdf files are opening in word viewer instead of Abobe. Is there any method where we can open the pdf files in adobe while it is still set to open in browser?

I'm assuming you have Office Web Apps server or Office Online Server deployed. You can use a WOPI suppression to do this (it will be a farm-wide change).

You can see in the examples the suppression takes a file extension ("PDF") followed by an action ("View"). This should likely be sufficient for your use case.
