I am trying to programmatically update the configuration file for my web app using the Azure Management WebSiteManagementClient (UpdateConfiguration operation). I want to know if this will cause downtime or does it restart one instance at a time to uptake the changes.

I read other posts about updating application settings from Azure portal, where another container is spun up to handle the requests and old one is shut down after a delay. I'm wondering if calling this operation does the same.

You shouldn't see any downtime when using the UpdateConfiguration operation. However, check to see if Always On is enabled . By default, apps are unloaded if they are idle for some period of time. This lets the system conserve resources. If you are on the  Basic or Standard tier, you can enable Always On to keep the app loaded all the time. App Services uses the default IIS limit of 20 minutes before unloading the app. Configuring Always On sends an HTTP request to the root of your site every 5 minutes in order to keep the site hot.
