We have two almost similar servers with SQL Server 2008R2 installed.

We've noticed that on one server there are no Instances under SQLAgent counters in perfmon.

On the second server everything is OK.

SQL Server Agent on both servers works under the same domain account. This account added to windows administrators group as well as windows perfmon group.

I remember this problem from 2008 days.  What version of Windows are you running?

It had to do with starting the SQL processes too soon, or not soon enough, or something like that.  Maybe someone else can recall the workarounds.
