I have several users in AD with two mails in the "Authentication Contact Info" UI section. When I get the users info through Graph API, it returns only one email (the alternate email).

Unfortunately, this is currently not possible using Microsoft Graph or Azure AD Graph API as these API's does not expose any Strong Authentication data related to any user. There is already a user feedback available here which you can upvote though.
