Hi,
I have a Badges Printing project (SelfCheckIn) in which I have used one more project (PrintSilently) for the printing purpose. Now I have two projects and I want to create a single package for this.
So I have created a new project (SelfCheckInPackage) inside same solution and referenced the both project and set as entry point to SelfCheckIn. Please see the screenshot on below link.

In prior all is working fine I have also publish the app of the Microsoft Store but now when I am publishing my application is not working correctly. My PrintSilently project is not giving the prints. I am finding my app PrintSilently project is not working correctly.
But when I am creating the app package from the SelfCheckIn project inside it I have used the PrintSilent.exe and it working fine even after creating the package.

Can someone please tell me what am I missing while creating the package of both project?

So you are trying to call your PrintSilently.exe from yourUWP app-SelfCheckIn, right? At the beginning, you said that you app could work file, do you mean that when running the SelfCheckInPackage from Visual Studio, it could works well? If not, I have to say there are some differences between running SelfCheckInPackage to call PrintSilently and running SelfCheckIn to call PrintSilently. You could search about UWP with Desktop Extension-stefanwick in your favorite search engine. You could find a tutorial series shows how to call desktop apps from UWP apps inside Windows Application Package Project. This might be helpful for you.
