Yes, you can do that: you need to know the URLs of the source and target site collections, as well as the source and target document libraries.
I'm not sure whether you can perform a direct copy or you have to temporarily export the files from the source document library to a shared drive and then upload them again to the target document library, but the operation is feasible.
