I have a questions about the capability of removing some metadata from a file when checking out a document.

The library has a column called version number (This is an entered value. To show the version for old documents that are being uploaded).

Open the Content Type associated with that list/library and review the list "Version Number". When viewing the properties make sure there isn't a value in the Default Value Field. This leaves that field blank upon checking in.

If you want them to check for the value upon initial upload make it a require field with the default value left blank.
