I've been trying to figure out what the problem is with one account that isn't syncing properly with AD Connect. We started syncing our accounts a few months ago. Everything is good except for two accounts that get this error.
"A different entry with target identifier already exists"
Both are linked mailboxes. The account complaining is in the resource domain. The mailbox.
When I look at the mS-DS-ConsistencyGuid they are the same for both objects. I verified this is how it should look by looking at other mailboxes that aren't having an issue.
I had two accounts as mentioned above. One solution I came up with was to delete it. Easy and effective, but that won't do for this second account. The other one was an unused mailbox.
I tried deleting the online account, it did resync the account but i still have the same error for the resource mailbox.

Is it possible that you have an OU in your On Prem AD that you did not Sync to Azure AD?
One way to resolve this is to create an OU and update the Azure AD Connect configuration to not include that OU.
