Is there not a remove function anymore?
I can only chose delete (deletes item permanently from my drive) or exclude from project (which in turn keeps reference to the item).

I have code I no longer need in this project, but need in other projects, yet there is no "remove .cs file from project" feature?

According to your description, I have a try to remove a .cs file by using "Exclude From Project", but it seems I can’t reproduce your issue. What do you mean "which in turn keeps reference to the item"?

Note: Using "Exclude From Project" can remove the item from the project and the item can be disassociated from a project.

Using "Remove" command can remove the project from the solution

For example, I create a project and a class.cs file. I add a reference to use it as below:

Then I exclude the file and add it to other project, the reference does not work.

I used the latest VS 2017 Enterprise version, if it not works in your side, maybe you could repair your VS and check it again.
