   I have a diagram created in Visio 2016 and it needs to be copied in to many different files. However, simple copy and paste doesn't seem to work as it breaks the connectors and causes them to shift in weird and unreadable ways given some relatively complex line-work. How can I copy and paste this diagram without breaking the formatting of my lines and shapes?

Just do a print screen or use the Snipping tool.  If you use the snipping tool just paste the image into your new document. If you use Print Screen (press Print Screen button) just paste the image into Paint (Out of the box application with windows) and use the Select to select the part of the screen print you need. Then just copy and paste the select into the new document.

If your area is too large, reduce the Vision size (using view percentage) until it fits into the required size for your document.
