Users at another company can send me email with no issues.  However, with a server application (TFS), the users are able to get email alerts from their Exchange server (those users are on the same domain as the TFS server), but I am not.  What should be checked on their end?  In other words, If I have to recommend an area to check on Exchange what would it be?  Im guessing possibly a transport rule?  Or at least start there?

yes in your case you have to use transport rule to block internal senders sending mail outside the domain.
