If I understand what you're saying, the behaviour you're seeing is by design. The first message you send when establishing the conversation is the "toast message," which gets displayed in the "toast" pop-up on the recipient's screen. If you want the remote participant to also receive an IM with that text, send it as a message after establishing the instant messaging call. Yes, it looks as though you're sending a duplicate message, but the toast message will not appear to the recipient in the conversation window otherwise.
